There is padding all around the panel that I have put in a notebook. I
don't think it's coming from me, since I colored the panel blue and the
blue doesn't reach into the padded area.
Is there a way to eliminate the padding? I didn't see anything in the
docs, mailing list or wiki.

I don't think so. If I understand what you are refering to I think that is just how the notebook draws itself. You might try playing with the border styles on the notebook and the panel, but I don't think you can get rid of all of it.
